I'd suggest the Circle Line if the weather is good and you have the time.

As for museums, the New Museum if you like contemporary stuff (Freemans's down the alley around the corner is great for a bite) and PS1 and the Naguchi in Long Island City. There will be a Keith Haring at the Brooklyn Museum, Cindy Sherman at MOMA, the Bienale at the Whitney and the Trienale at the New Museum. If you're more scientifically inclined, the Rose Center at the Natural History Museum is quite a treat.

Joe's Pub at the Public Theatre is a great, intimate, civilized music venue. And you could see what shows are on at the theater.

A walk around Chinatown and Little Italy is super. Just did that yesterday. And then maybe into the Lower East Side. Ludlow, etc. Look for the Hua Mei Bird Garden in Sara Delano Roosevelt Park, at Chrystie and Delancey Streets

Yes, avoid midtown unless you plan to take in a Broadway show (which I do highly recommend) and avoid SoHo, too.

I agree on the Highline (although go early, it can get crowded) and St John the Divine (the secret meditation garden there is a jewel). Also the secret garden in the West Village at the Church of St Luke In the Fields is a find. And walking around the Village is still great, too.

Definitely bring walking shoes and if you can find this book, there are some wonderful off-the-beaten path suggestions within:
