Both the Yahoo Toolbar and the Google Toolbar add-ons have decent pop-up blockers, they seem to catch most pop up adds.
When I recently suffered a spyware/adware attack, I tried several programs. For me the most effective one was the free version of Webroot's Spy Sweeper.

Locate it in the "Try It" section.
Also for regular check ups I use Housecall by Trend Micro
